I'm not familiar with Ubuntu, but with Fedora/Centos, you can either uninstall the old RPM file, then install the new one ("update" doesn't work, as I don't believe there are any current repositories available).
With Ubuntu though, you should be able to simply download the WAR file and copy it to /usr/share/subsonic, after stopping the service. After copying, restart the service and it should "unzip" automatically into the appropriate "jetty" folder under /var/subsonic/

There's also a script to easily update on ubuntu, in the script section of the forum.
